For Gameboy Advance games that has real-time based events like — Pokemon Gold, Silver, Crystal, Ruby, Sapphire and Emerald.
You can fix this error by going to
Options -> Emulator -> Real Time Clock.
Very easy.

Will your save file ever delete on your game if you:
Never delete the file
basically asking can you lose your data without using a gameshark or deleting it?

When you are using an emulator your save file will be always be separate from your game file. The save file will have a ‘.sav’ extension.
